Después de los acontecimientos de Chicago, San Francisco se convierte en la próxima ciudad para instalar el ctOS (sistema operativo central), que conecta a todo el mundo con todo. El juego cuenta con un nuevo protagonista llamado Marcus Holloway (Ruffin Prentiss), un joven e inteligente hacker de Oakland, California. Fue enmarcado por un crimen por el ctOS actualizado, ctOS 2.0, que lo clasificó como sospechoso. Al darse cuenta de que el sistema encubiertamente ataca a los ciudadanos inocentes de San Francisco, decide trabajar con el grupo de hackers DedSec para destruir ctOS 2.0 y Blume, la compañía detrás de ctOS
