Every encounter with a black hexagon in Observation, plus a possible meaning behind each message, based on the appearance of each symbol as well as context. Symbols I'm more sure of are in quotes, ones I'm not sure on are in brackets.
I think that these encounters are the hexagons/aliens/whatever communicating with SAM. It/they are sending SAM the message, then have him repeat it back to them to make sure it was understood.

Rationale for the meaning of the symbols:
"SAM": Based on context, and because the symbol resembles the front face of SAM's mainframe.
"Emma": This one is known for certain because it is displayed in Emma's profile screen in the crew tracker menu. There are six squares, presumably representing the crew, and the filled in square also has a circle in it.
"Jim": Like "Emma", this appears in Jim's profile. Its position at the top likely represents him being the station's commander.
"enter Saturn": It looks like an object entering a sphere, and based on context, I think that it's Saturn.
"go to": Based on context, plus it kinda looks like an arrow. It might also mean "proceed", as elaborated in "[Earth?]" below.
"Saturn": It resembles Saturn, looking down at its North pole at the hexagonal storm. (note: this hexagonal storm is actually a real phenomenon)
"other crew": There are six squares, presumably the six crew members of the station. The one with a circle inside of it represents Emma, and seems to be excluded from the others.
"not": Resembles the symbol for negation in math ("¬").
"infinity": I'm sure you can guess why I think it might mean infinity. It could also mean "other universes", based on context.
"combine": Based on appearance, it looks like multiple objects (cubes) merging into a single object. Alternatively, the "cubes" could represent versions of L.O.S.S. or even the black hexagon itself.
"kill": Based on context, as it only appears in the "KILL HIM" scene. It also looks like a square being crossed out.
"merge": Resembles the symbol for SAM and Emma being combined into one symbol.
[should?]: Based entirely on context. It appears to be the opposite of "not", based on the third encounter's first and second message, which seem to say "Emma should enter Saturn" (5:15) and "Jim should not enter Saturn" (5.45).
[L.O.S.S.?]: It sort of resembles the station, with the hexagonal UN hub with the three sections (China, Russia, and EASA) extending from the middle. However, the 'spokes' inside the hexagon are aligned differently then they are on the actual station, so it may mean something else entirely.
Another possibility is that it means "universe" or "humanity", since it looks like the cubes from "merge", only with lines extending in every direction. If a single cube represents a person, then it seems reasonable that this one is meant to represent all cubes/people. It might also mean "all versions of L.O.S.S." or "all black hexagons", like with the cubes in "merge".
[protect?]: Based on context and appearance. I honestly have no idea what this one means, that's just my best guess.
I decided on "protect" because it looks like the box with a circle (Emma) behind a wall, with some projectile ricocheting off of it. It could also mean something like "help".
[earth?]: Based on context. It also looks a bit like a container with several boxes in it, which are used in a few other symbols to represent people. If that's the case, the dots inside might represent animals or other forms of life on Earth.
Alternatively, this shape could represent all of humanity as a single entity, with the box on the outside being the entity as a whole, and the boxes on the inside being the people merged into it. In this case, "go to" would likely mean "proceed", or something similar.
